im wondering where does a standard airbox with a k&n ( using the larger panel for the gen 2 b12 ) and the lid opened right up become a restriction and where pods take over?
assumptions are...
engine in excellent condition with standard internals
after market headers and a slip on can

what im trying to work out is will the jetting required for pods be too rich for an opened up airbox?

You mean open airbox stage 2?
I've just done that mod, I don't think it will be too far off.
I've got the appropriate needles, as given with that set up. That may be the difference between the two,
plus bigger Mains. 152-155 odd or so
I'm running 145 Mains, but the kit comes with 142.5-145-147.5.
It's using too much fuel with the 147.5, so I went down to 145.
17 pilots, on the 3rd clip.
That's all running full Hindle system, with flowed head and gix cams, so I'd be thinking with a stock motor,
maybe a little leaner on the needles, but it's probably ball park. I just set it as per hotshot instructions,
and it's pretty close.

I forgot to say, that my kit was designed for a stock motor, not for what I've had done,
and it still runs alright.
On Wednesday, I'll be taking out the gsxr exhaust cam, and putting a bandit cam back in,
so I'll see how the jetting goes with that set up, but still running the gix intake cam.

My gen 2 B12 with K&N filter, extra holes in the airbox cover and Staintune muffler runs great with 150 mains, 17.5 pilots and an Ivans needle jet kit. The pilot air screws are 4 turns out from memory.

I have never had the A/F ratio checked but I think it is pretty close to the mark given how the motor runs and the associated fuel consumption.

are alternate needles available for the mikuni carbs by themselves? how do you tell them apart etc? specs etc?

I assume for Mikuni there is, under Factory Pro, but there`s a few jet kits out there.

The ones I got for the open airbox stage 2 kit, are holeshot specific, and there`s no markings on them,
but I can tell you, that they are a lot thinner, allowing for better fuel flow through the emulsion tubes,
and better tunability.  I`m half guessing there may not be any difference between the open airbox, and pods, as the main jets aren`t to far from each others settings.
I know Rolls did his old bike, that Bosco now has, so maybe one of them could chime in here to be specific to the pod needles, as on that bike.
Even the slightest change in tapper of the needle, will alter the clip setting, and main jet to suit.

Jetting is a black art that I am currently trying to learn about with a new bike. 
Rolls spent a lot of effort getting his bike right and did a great job. Bike pulled smoothly.  
I'm unsure of what is in there, but will have a look at paperwork.  Rolls may have noted his settings.
